I recently got a part of a clip from GI Joe where GI Joe fought cobra at West Point. I watched this one, Part 2 of The Viper, but I thought I recalled a second episode where GI Joe fought at West Point. Can anyone help me?

You're probably thinking of the episode "The Rotten Egg," but that battle took place at Parris Island (Marines), not West Point (Army).
