What is up with them mini-scientists (the place where you have to find Dr. Miyazaki or whatever... the Otamachi Labs. Thats right...)? I tried killing the one in the cabinet but it wouldn't die!!!
In Otemachi Labs, in the room that exploded, you'll notice that there are chunks of the TSPE pod laying around. Originally the storyline was to read that someone broke in stole a couple TSPE pods by shoving them into another TSPE pod to shrink them and destroyed the remaining pods. They'd then run off leaving Joseph holding his erm... yeah.
Of course this never worked out in practice. But if you pay attention, there's a couple things you can catch. When the explosion goes off, run immediately into the room and look straight ahead or to the right on the upper half of the room. There are 3 schmucks running off. This was supposed to be your first encounter with Joseph (which of course we never had a model or texture for so I had place holders). The problem was I could never make it so that he could talk to you and then run off without the player interfering. Also at the end of the map, if you listen, you can hear those same 3 guys running above you (they also shoot the guys in the room just after the elevator makes it to the garage). I kind of wish I worked out that BMW M5 model. That garage was so empty :(
I remember at one point I actually had an observation room where you walked in and got to watch a bunch of troops get wiped out by military robots. Was kind of entertaining really...
There's lots of little things like that all over the place. Hell the bank originally was going to have people in it and be operating. You could even try sweet talking the first guard and be lead directly to the vault. Ah... so many conversations lost during that.
Oh and as for the mini-scientists. You'll probably need a LAM or something explosive to kill one. And if you manage that, their body would come back fullsized. Regarding the crate thing, that's a physics bug. Just because they're mini-me's, doesn't mean they can't push stuff just as hard.
