There can be several answers to this as everybody has different ideas on the subject.
I would suggest that you should only connect one inlet to the Nexus as if you have two pipes connected one will always be drawing more than the other and you won't know.
What I think is to have one bottom drain connected to the Nexus, and have another one which goes direct to waste. This second one can be pulled regularly and will get rid of any debris that collects there, and acts as a water change.
