Cooling System Issue?

Have a 240 EFI M2 engine in an '04 Islandia. Getting a warning sound after running boat at dock at idle speed for 5-7 minutes and engine surface around spark plugs gets very hot to the touch. When accelerating to higher rpms (while tied up at dock) do not see any water coming from peehole.

However, when hooked up to flush hose ran at idle speed, same engine surface is very warm but not hot, ran for 10-15 minutes and got no warning sound. Warm water exiting from the grate area and exhaust ports and cool water exits from the jet pump.

So, when water enters the engine from one location (where the flush hose enters the bottom of the engine)the engine seems to run cool and water is apparently circulating. But, when boat is in the water and ingesting water the "normal method" (or not) the engine runs hot and seems to set off the warning buzzer.

Can't see from the grate or from inside the jet pump an intake location where the water enters the engine.

So, forum readers, IS THERE A MECHANINC IN THE HOUSE? Does this engine have a thermostat or similar that forces water through the engine? Could the intake for the engine be clogged (the grate area sure isn't)? Etc. Etc. Is there any more that can be tested or inspected before I call the mechanic to troubleshoot?
