If I understand you correctly, you have an oil hole drilled in each of the old FJ20 bearing shells, whereas the new ones only have one hole in one shell only?
There is only an oil feed hole in the engine block so the shell you fit to the block needs one hole to line up with the oil feed hole.
The old shell which was fitted to the bearing cap may have had a hole but it is not functional, i.e. the shells are made all the same and the hole in the lower, cap side is redundant.
Both shells for each main bearing should have a groove in them for oil transfer.
You can see this in the attached pic.
Just make sure the upper shell oil hole lines up with the oil feed hole in the engine block as I mentioned in the above post.
Note that the main shells are constructed differently as per the info below.
