By the Energy Saver.
I had this problem. The disk spins down, and, has to take time to spin up again.
It was very bothersome till I killed the Energy Saver Extension and restarted with it off.
If you use Windows, is there a similar option?
Normally, most factory settings for the energy saver are 2 minutes of non use and it spins down.
