I'm gonna do something different and list my favorites of your favorites for Sci Fi. This is not really dependent on the actual merit of the movie but simply based on my enjoyment of seeing the movies on a list:

I myself was wondering of some omissions.
Legend, I agree, might be put on a list like this.
Also, He-Man and the Masters of the Universe, with the arising stars Dolph Lundgren and young and fresh Courtney Cox.
I thought those 3 films were alright but i like "Dark Crystal" more than "Labyrinth"! Masters of the Universe was medicore and no where as good as Transformers The Movie, but maybe the new live-action movie of He-Man coming out next year will improve on Dolph Lundgren's film.
Now a few of the films i mentioned: " Dark Crystal", "Last Unicorn", "Secret of NIMH", " Transformers"" Wizard of Oz", and "Batman" along with "Indiana Jones Trilogy" and "Ghostbusters" were all movies that i loved when i was a child ( I was born in the 80's) and they all gave me a sense of wonder including love for movies and i own them all on DVD! i still enjoy them as an adult.
Anyone here see 'High Fidelity'? I am about this close (gesturing with thumb and forefinger REALLY close together) to going ballistic. In the movie, Barry goes bananas because he is unhappy with the music Dick has chosen to play in the music store.

I find that scene amusing, simply because its ridiculous and true at times. And in this case, I fear, sooner or later, JohnBoy's gonna get an intervention.
First of all, trilogies count as 3 movies - not one. ('Cause, I'll tell ya kid, 'Jedi' is pretty sub-par compared to the other two). Dude, I'm actually a little concerned, 'The Wizard of Oz' is a classic, but it really shouldn't be so high on your list (and it's not a Sci-Fi flick)
I found many that most would not qualify as sci-fi or fantasy..but heck, the genre is called "Fantasy," so if I want to call Titanic a fantasy, it's my perogative, right?
Though Marc is right. Though one should not call BS on a preference, one should get his lists right, especially since they seem pretty tedious to begin with.
I'd like to see an updated version of Logan's Run.
Hope it isn't a huge disappointment like the Planet of the Apes was. I still think the original of Planet of the Apes with Chuck "getchur stinkin' paws off me you damned dirty ape" Heston was far far superior to the recently made version with Marky Mark.
Without a doubt, hands down, one of my favorite quotes comes from 'Logan's Run'. It's kinda near the end, and Michael York and Jenny Agutter are greeted by what I can only describe as some quasi-robotic disco ball contraption that exclaims...
Well i thought David Bowie was terrible in Labyrinth, he did much better in the vampire flick "The Hunger". And i forgot to mention the original "King Kong" in my movie list.
