It sounds like your talking about a ship that sinks itself low enough so that the other ship can be placed onto the main ship and, then then the main ship pumps the water out, thus having the other ship set on the deck of the main ship, so that it can be transported without using it's engines. The USS Cole was transported on one such ship back to the States, after it was attacked.
