I also noticed that the rattling/chattering definitely only occurs with the rear brake. Also, it only occurs when the scooter is on and I'm moving.

My other guess is that somehow the clutch gets moving faster than the engine when I'm slowing down with the rear brake?? Is that even possible, I don't know. Oh, I just thought of this: when I was doing this work, my dumbass sister knocked my scooter over and it landed on the axle that the clutch goes on... This is scary... did it get damaged? It didn't look bent, and this noise only occurs when slowing.
