There is no definite truth about this, but here are some counterpoints

With no direct statements being made on this matter throughout the movies neither of us is going to be able to prove the own impression as the only truth and it is left to everyone to decide what he or she wants to think.
As for the points you mentioned:
There is a considerable difference in age between Cera and Dinah and Dana so I don't think an address of Cera as "aunty" would be totally impossible, even if Cera is not their real aunt. Such a slightly more "remote" relationship (if compared to "sister" or "cousin") might even support the theory of Dinah and Dana being adopted.
As for the age of Cera's father, it is somewhat difficult to say. I'd guess him younger than Littlefoot's grandparents and yet not a young character either. If you assume him to be old enough to be the real grandfather of Dinah and Dana it is likely that he is also old enough to be addressed as "grampy" even if he is not their actual grandfather. Pterano also refers to Cera's father as "old threehorn" (and from the context it seems obvious that the "old" is not some sort of derogatorry statement, otherwise Cera's reaction would have been different).
If I was asked to guess the age of Cera's father (supposing an aging process parallel to a human's ageing) I would guess he is in his early to mid 50's.
As for him being not the type to adopt, I think we simply have a different impression of him. I'd certainly agree that he is not likely to adopt any non-threehorn. He certainly wouldn't have accepted Spike into his family. But the care he shows for Dinah and Dana and at times for Cera doesn't make him look like a cold hearted egoist who would leave two orphan threehons to die. Perhaps he even knew their parents (but this is of course mere speculation).
As for the colors, you are right when you say that their importance shouldn't be overestimated in LBT and yet I do not agree to consider the colors totally meaningless.
For example you'll find that all of Ducky's sibilings are green (with slight variations into brown in LBT 8), all of Cera's sibilings in the original movie are yellow, and Ali's color also resembles Littlefoots, even though it is reddish rather than brown. Counterexamples are Tippy in LBT 8 who looks nothing like Spike (but they did mess around even with the maincharacters' colors in LBT 8) and a rather colorful bunch of Petrie's sibilings in the sequels (while their colors are more uniform in the original movie). I do not consider the color differences between kids and grownups a counterargument as their difference to Cera in terms of age and physical developement is much larger than the difference between Cera and the twins.
Also you can see young threehorns of Cera's color, who look exactly like younger versions of her in LBT 2 and 3.
These threehorns are also a counterpoint against your thesis of Cera being sort of a mutant. Like Cera these young threehorns sport only a nosehorn along with a flat forehead. It would make quite a few mutants in the Great Valley.
