No i do not believe that the Blackouts are just Markers of where something aweful happened and he didn't want to deal with it... it his blackout becuase he wasn't incontrol of his body.
In the scene in the beggining where he picks up the Knife it wouldn't make any sense that he had the knife if he was just using it as a marker or that things were really bad...
Besides the knife... at the end when he goes ALL the way back to the beggining. Nothing even horrible happened to him that he would need to black out.. but after going back he now would be blacked out of that memory.
