Hi Jon

1. Did the ships ever run w/o the bags in place? If so, I could leave them off, but then I am guessing that the portion of the gun sticking out of the opening in the gun house would look defferent from what the kit has supplied. That would require changes to the gun that would be impossible at this point.

Yes, they were run without the blast bags. I don't know exactly what is in the kit, but the gun itself had a recoil band which was essentially a slight swelling at the base of the barrel where it entered the gunhouse.

2. What are some suggestions that you guys have on how to make a convincing set of blastbags in 1/144? If this was 1/72 or larger, I'd try to do them out of tissue.

I use the tissue method on 1:350 -- so 1:144 should be no problem. Just a small wad of tissue with some white glue. Sculpt in place with a toothpick.
