Concerned over a sick pup... We've Been to the vets!

I have a litter of APBT Pups who are 11 weeks old, all in good health and regularly seen by our vet.
About a week ago a blue male (the only blue male we planned to keep) started to look stragly and not up to par. He went into the vets and I was told to switch his food and push fluids as he was looking like he just wasnt getting enough nutrition and might be having a food allergie. HE was on Diamond puppy and wasnt really eating at all like he used to. He is now on Science diet puppy (never fed that before) and not eating at all. not even the raw chicken thats offerd up (where as he use to eat that atleast)
The vet is stanch in wanting me to give him 3 weeks on this food and so on.
I am worried he just isnt going to pull thru.

Any thoughts?

He has had all his shots and has NO worms.
Litter mates all checked out fine and while they have always been housed together I have now seperated him from the pack just for safty.

probally has an intestinal infection. put him on a bland diet if he lives. you can feed him mothers milk thru a baster. as long as doesnt dehydrate
