1. the disk is hitting either the top edge, the tray or the laser while spinning
2. the disk is not being gripped by the pressure pads and its spinning freely
3. the laser assembly guide arm is damaged and it jumping the worm gear teeth
there is a possibility that teh laser needs to be cleaned or may need to be replaced a PS2 with a bad lens will try to force the lens assembly closer to the spindle motor to read the disk but the stoppers prevent it from getting closer which results in the laser arm jumping on the worm gear

My PS2 has the same problem, the dreaded grinding and clicking noise. I have taken my PS2 apart and found that the problem is the laser arm that moves the laser so it can read the disc, How do i fix it? please HELP!!!!!!!!!!
Ahh the clicking noise from the guide arm jumping is a sign that the laser is not reading try cleaning the laser all PS2's do that when it can;t read... it sees a disk but cannot focus.. it thinks going closer to the center of the disk will help it read but the assembly can go so far so it tries to force it and that arm will jump to protect the unit from jamming and perminantly damaging something..
if cleaning doesn't help try replacing the laser
as for the disk vibrating take a peice of med grit sandpaper and roughen up the black part on the lower spindle motor pad and the white top part that comes down use small circular motions and don;t press to hard you only need to roughen it up not sand it down to nothing :)
