Rear cylinder causing problems

I have had an issue with starter problems that I hoped to fix with a Compu-Fire starter. It seems that when my engine comes up on compression stroke for the rear cylinder it won't turn completely over. I tested this by removing the rear spark plug and engine turns over fine, but when remove the front spark plug and reinstall the rear plug it will only turn to cpmression on that cylinder it stops. I have ran the pushrods twice and no difference. The thing that has me scratching my head is, I rode into my garage last year when the starter went out. It was running fine only starter probs, now it can't get a complete revolution out of it. Any ideas
