Submerged/ Surfaced Subs....?

How do the waypoints work in reference to subs?

For instance is it possible to have a submerged sub travel through several waypoints underwater. I can't seem to get this to work properly either the sub sits at the waypiont or it surfaces or submerges. Any tutorial help would be appreciated.
