From this I'd say it was done not purposely to mis-align the holes, but that the manufacturing process used was a lot simpler if they didn't try to align them. It's likely that the implications of aligning them would make something else harder/costlier with no appreciable benefit.
Lining them up would seem to offer a slight advantage without any deficit.
