When you have a ship like the Warcruiser, whose weapons can point in practically any direction, flanking doesn't work. We've seen the weapons of the warcruiser fire in long arcs ( From ITB, Sky Full of Stars, Shadow Dancing and etc), so if flanked, it can just as easily attack the destroyers. And this is assuming the warcruiser can be flanked in the first place.
